Solution

On the 926x Atmel platforms, the BSP on Foundry contains a bug in the startup timer code. The serial port and the clock share an interrupt, so when the serial port has a lot of traffic, it generates a lot of clock events, which results in a greatly skewed clock. This has been fixed in a newer version of callout_timer_at91sam9xx.S, which can be requested through support. PR reference 75223.
